Instead of arranging the die face down on the base plate and then turning the paper and the die over, why not just arrange everything face down on the cutting plate, layer the base plate, and then turn the plate sandwich over to run through the machine? I'm not even sure you need to turn the sandwich over, but I'd have to look back at the manual. Anyway, your project is smashing and very clever!
